Most propulsion systems, such as warp drive and even the internal combustion engine, made use of fuel. (VOY: "The 37's")
In 2266, the USS Enterprise was low on fuel as she headed to Rigel XII. There was barely enough fuel for achieving orbit around the planet. (TOS: "Mudd's Women")
In 2369 the starboard antimatter pod of the runabout used by Picard, Deanna Troi, Data, and Geordi La Forge lost its fuel when the runabout collided with a temporal fragment. (TNG: "Timescape")
Starfleet used ramscoops for collecting stellar gases and convert them into fuel, while the Tosk used arva nodes for this. (DS9: "Captive Pursuit")
In the revised final draft script of TOS: "Balance of Terror", an on-screen reference to the "fuel supply" of a Romulan Bird-of-Prey was instead a reference to the ship's "energy".
