A holy war was a conflict motivated by religious fervor or indignation. The Arabic language term jihad was also used to describe such a war.

In 2269, Tchar described the ramifications of what might happen if his people discovered that the Soul of Alar had been stolen as a jihad. He felt that they might launch such a war on the entire galaxy. The Vedala felt this was the motive for the theft in the first place. (TAS: "The Jihad")

Immediately prior to the genesis of Star Trek: The Next Generation, a "jihad in space" was suggested to be featured in an ultimately never-produced concept for a new Star Trek series, conceived by the father-and-son producing team of Sam and Greg Strangis. (The Fifty-Year Mission: The Next 25 Years, pp. 44, 45-46)

In 2366, Doctor Barron feared that the Mintakans' renewed interest in the Overseer, spurred by Jean-Luc Picard's interference, would lead the Mintakans into inquisitions and holy wars. He suggested that Picard could guide them by going along with their belief that he was the Overseer and giving them instruction, something Picard refused to do, as he felt that would be leading them backwards. In 2376, Michael Sullivan described Milo's hostile reaction to the crew of USS Voyager (supposedly spirit folk), saying he was acting as though a holy war had been declared. (VOY: "Spirit Folk")

In 2377, Klingons seeking the kuvah'magh in Miral Paris were incensed upon learning of her hybrid heritage and felt she was not the savior they were looking for after all. B'Elanna Torres cautioned Kohlar that she was liable to cause a holy war if she helped him to convince them that Miral was indeed their prophesied savior. (VOY: "Prophecy")
