Reptilians were sentient, reptile-like species. (TOS: "Arena"; ENT: "In a Mirror, Darkly", "In a Mirror, Darkly, Part II")

In 2153, the Xindi-Reptilians were among the first sentient reptilian species encountered by a Starfleet vessel, and were often colloquially referred to as "Reptilians." (ENT: "The Xindi") In reviewing the yet unidentified Xindi epithelial cells, Doctor Phlox identified them as scales, adding that after "constructing my physiometric profile I wouldn't be surprised to find he has reptilian characteristics." (ENT: "The Xindi") Until learning their identity, Captain Jonathan Archer referred to the species as the "reptilian species". (ENT: "Rajiin")

When Captain James T. Kirk first encountered the Gorn in 2266, he observed it's reptilian origin, and upon noting its large size, commented that "Like most Humans, I seem to have an instinctive revulsion to reptiles. I must fight to remember that this is an intelligent, highly advanced individual, the captain of a starship, like myself, undoubtedly a dangerously clever opponent." (TOS: "Arena")

The Selay were a reptilian species who were deadly enemies with their system cohabitants, the Anticans. (TNG: "Lonely Among Us")

Though not stated on screen, the episode's script clearly establishes what can already be visually observed on screen, that of the Selay, "Their reptilian heads are sinister – sleek scaled skin, lipless mouths, and beady eyes. The markings on their heads are cobra-like, and folds of skin at the neck imply a cobra hood."

Tosk, the first individual from the Gamma Quadrant to enter the Alpha Quadrant through the Bajoran wormhole, was from a reptilian species known as the Tosk. (DS9: "Captive Pursuit") The Jem'Hadar, another species from the Gamma Quadrant, were also a reptilian species. (DS9: "The Jem'Hadar", "One Little Ship")

Though not stated on screen, the episode's script clearly establishes what can already be visually observed on screen, that Tosk was "a humanoid, but just barely; reptilian skin and bizarre facial features..."
In the case of the Jem'Hadar, the script from "One Little Ship" expressed the reptilian origins of the species, when it states that "Ixtana'Rax strides over to Sisko. He fixes his reptilian eyes upon the captain, but Sisko continues to tweak the circuitry, as if oblivious to his presence."

After Deanna Troi was affected by Barclay's Protomorphosis Syndrome in 2370, she began to devolve into a create possessing reptilian DNA. Her molted epidermal layer was later discovered by Data, who noted that there were no species on board the USS Enterprise-D that shed their skin in such a fashion. Jean-Luc Picard also noted that the molted skin appeared to be that on a humanoid. (TNG: "Genesis")

The reptohumanoid hatchling discovered by Tom Paris and Neelix in 2372, was determined to have the future ability to stand upright, and possessed a humanoid skeletal system. Further analysis established that it was cold-blooded, had a reptilian epidermis, a brain significantly larger than most reptilian species. The two also came to the conclusion that unlike most common reptiles who simply lay their eggs and never return to protect them, this species might return because they were not dealing with a common reptile.
